1: The main problem is that everything is set with 5 players and 1 of each role in mind. i think the only weapons pistoleer doesnt affect are grenades, and the spiker. could be wrong though.

Missiles and nukes seem to "miss" and not do any damage.

as for fighting the carrier, they seem to regen about 60 health per second, so its probably best to try fast firing weapons. charge speed and damage processors might help aswell

I've found that you regain the ability to process if you walk into a specific place on the ship. for the intrepid it was in cargo, and i think the annihilator has it near life support. you'll know you found it when the process option/bar pops ups again.

the spot might be the "center" of the ship

Ammo clip bug report

You appear to be able to both equip and upgrade ammo clips
assuming bug due to lack of equip model and upgrading not really helping with anything (except maybe price)
