I think xenobiology and virology should be a gameplay element so that you have many ways that encounters can be randomized. So, if you metagame some known scenario and try to rush through it, you can still catch a bacteria that wasn't part of the same scenario last time you played through it. Again ...

Since this is roleplaying, I don't see why not. I do think that you should be able to "opt out" using military standard field rations from materials that are plentiful (eg raw energy). I think that the behavior of running outside of specs should have some randomization with it. Some random subsystem failing. Emergency venting (fuel loss). Damage.
