I can't recall anything specifically that would prevent nukes from damaging Infected Carriers. I'll move this to the bug reporting section so that we can keep it in mind when during our next bug fixing pass.

In the hypothetical you describe above, the quantum shields would be disabled at 1000 shield integrity. Firstly, make sure SciBot has a Healing Beam Rifle equipped. Then you could try bumping up the base importance of "Heal Crewmate" priority to 5, and then turn down the importance of "Defend Self (Ship)" and "Defend Self (Planet)". Ooh, here's an idea: When your character dies, your max health gets reduced by 5-10 points, down to a minimum (maybe 20-25).
