Droppings items is already implemented. Pressing discard should do the trick, though I'd recommend doing it on your ship.

This is a decently rare bug that I've encountered once or twice. I don't remember exactly how I fixed it, but I would try a mix of reloading/saving, restarting the game, starting new games, etc.

That is because they are mission sectors; once the mission is complete the sector is deleted, because they no longer are useful.

They will act on their own and do it well most of the time, but they can also follow the commands I felt useful. (Though don't always trust the pi bot with repairing the ship.)
