I just started a play through with the interceptor. Given it's lack of shields, it comes with a program called quantum defenses which "Ensures that quantum shields hold for 30 seconds" to prevent boarders (I feel this should be a bit longer btw, maybe 45-60 seconds).
Now that the background info is out of the way, suppose I activate this on my ship but the enemy successfully lands gentleman's welcome on me. Which one takes precedence? Can they board me or not?

I finally got a chance to test this and it seems that Quantum Defenses takes precedence of Gentleman's Welcome. For anyone using a SciBot, I recommend the following setup for QD:
